If you quit Memento, and copy the 'good' notes file into your 'My Documents' file, then restart Memento, the notes should load (assuming the notes file is valid). If you still have problems, you can email me the file if you like and I'll try to fix it.
As for your question about the google cache, the note caches are not stored in those links files - they are simply dummy files to allow Google Indexing to work. GDS only indexes individual files, and the Memento notes are all stored in one file, so I have to fake the 'link' files to make it work. The link files are all 0 bytes in size, iirc. I presume you can just search for 'memento notes' in GDS, and look at the cached versions (which are stored by GDS in its own index/cache files).
